تكون للهيئة فروع فى المحافظات يناط بها تنفيذ الخطط والبرامج والمشروعات التى أقرتها الهيئة، ويكون لكل فرع مجلس تنفيذى برياسة المحافظ المختص، وعضوية رؤساء أو ممثلى الجهات المعنية بمحو الأمية وتعليم الكبار فى نطاق المحافظة، ويصدر بتشكيله قرار من وزير التعليم.
