يكون للهيئة موازنة مستقلة تعد على نمط موازنات الهيئات الاقتصادية، وتبدأ السنة المالية للهيئة مع السنة المالية للدولة وتنتهى بانتهائها ، وتخضع حساباتها وأرصدتها وأموالها لرقابة الجهاز المركزى للمحاسبات وتودع جميع موارد الهيئة فى حساب خاص تحت حساب الخزانة الموحد بالبنك المركزى المصرى، ويرحل فائض الموازنة من سنة إلى أخرى إلى الحساب الخاص، ويصرف من الحساب بقرار من مجلس إدارة الهيئة .
