يكون لهيئة الدواء المصرية موازنة مستقلة تعد على نمط الموازنة العامة للدولة ، وتخضع لنظام المحاسبة الحكومية ، وتبدأ السنة المالية للهيئة ببداية السنة المالية للدولة وتنتهى بانتهائها ، ويكون للهيئة حساب خاص بالبنك المركزى المصرى ضمن حساب الخزانة الموحد ، ويرحل الفائض من سنة مالية لأخرى .
